Scoring Question

Runner on 1st.

Batter bunts ball in air F5 over charges and ball falls behind her. F5 picks it up and throws to first but she is safe. Runner that was on 1 went back to first (thinking she was going to catch it) then when it dropped she went to 2nd. F4 (covering 1st) throws to F6 (covering 2nd) and gets that runner out.

Is this still a Fielders Choice or does it go as a hit?

FC. Can't be a hit since a force out was made on a lead runner.

Its a hit because the fielder was wearing a hat with a college logo on the front

I assumed FC but was unsure because the first attempt at the out was at first and the batter/runner beat the throw.

It is a good question but in this case the play at second was still a continuation of the original play since she was forced. -

What's the ruling if they had gotten the out at third on a tag play (no force - girl was a 2b rather than 1B) in the same scenario?

Batter-runner credited with a single since the play at third is not a force.

Second situation would be a hit not an error if 3B never touched the ball and just overran it.
