I am sure that Bretman will correct me if I am wrong, but as I understand it, the proper umpire mechanics for a delayed dead ball (which obstruction is) is to let the play finish, make the proper call on the play as it happened (in your case the runner was tagged before she got to the plate, so OUT) and then enforce the penalty/award for the infraction after the play is completely over. It sounds to me as if the umpire did what he/she is supposed to do.
