I like Glovers, scorebooks.com. It works with the Glover score book, you can track hitting stats, pitching stats, fielding stats plus it is very easy to use and not to expensive.
I use Glovers, but http://www.leaguelineup.com/ is a free site that Lady_Knights ,I will give credit for , that does it all free for you. Plus you can build a team web page.
You can keep speckle charts for the pitchers and spray charts for hitters. It keeps a wide variety of stats and can be saved as PDF files and sent via email.
I used turbostats scorekeeper. Aint cheap or easy but it will give you all kinds of stats in a lot of different formats. It is for the serious stats person for sure.
I use Turbo stats as well and sometimes try to do a book and the Palm handheld at the same time, but one miss with the handheld and you need to re input almost the whole game as the game just moves too fast to keep up. I usually just go back and load the game into the Turbostats after the fact, but love the data you can get.
