Clarification of Tagging Up Rule on a Fly Ball

This didn't happen to my team, but I heard a story from a friend on this scenario:

Bases Loaded, nobody out. Batter flies out to center and the runner on third leaves early not tagging up properly. They throw home don't get it and then throw to third and appeal > Double play

However, both runners on 1st and 2nd tagged up properly and advanced.

Do these runners have to go back because the lead-runner didn't tag up or are they safe on second or third?

I will hear out your responses then tell you what the ump ruled later.

Yup. The other runners can advance. The end result should be 2nd and 3rd, 2 outs.

The other runners are not affected by the play so they are safe at second and third -Runner out at third on appeal 2 outs.

I was trying to imagine the worst scenario;
Did the Umps ruling have to do with not allowing the appeal since they made a play on her at home
or worse yet calling obstruction since she left early drawing a throw so he put runner back at first and called the lead runner out? (Triple Play the hard way).

I imagine that the umpire didn't call this the right way, or else you wouldn't be here asking about it.

End result should be two outs, the run is negated, runners on second and third.
