Runner on second, 2 outs. Ball hit to leftside of infield, short-stop going to make a play, runner from second takes off for third. Runner is called for interference(and it was). Third out of the inning. How is this scored, what happens to the batter?

If the batter would have been out if not for the interference, it is a fielder's choice.

The runner is out. The batter-runner's at bat is scored as a fielder's choice.

FC counts as an at bat.

OP wasn't clear whether the runner interfered with the batted ball or the fielder. If the runner interfered with the batted ball (i.e. made contact with the ball) and the batter would have been safe otherwise, it would be a hit.
